You're the article doen't mention audessey BUT it mentions this: Cambridge Audio Mic Controlled Auto Set-up (CAMCAS)That must be an equilent to the audessey.

Equivalent? We will see. Auto-setup and RoomEQ systems vary widely in my experience. Some are useless. Some are excellent. Many in between.

Not that I can afford the Denon, but looking through its owner's manual, I noticed that, on page 14, it says "Super Audio CD audio signals are output at 44.1 kHz/16-bit" when the HDMI ouput is used.

could they be using an older spec for HDMI?

If one is interested in DSD over HDMI instead of the analog outputs then it would seem it is necessary to find out what spec of HDMI connection the manufacturer is using.
Also the original HDMI spec didn't pass any sound at all from the SACD layer.
It sounds like this Denon DBP-4010UDCI is doing the same thing the above Onkyo DV-SP504 does but resampling to 44.1kHz instead of 48kHz, meaning that it would be necessary to use the analog outputs for full resolution and use the HDMI output for video only.

Right. HDMI 1.2 permitted the transmission of DSD but that support had to be built into the player and the A/V processor and many manufacturers did not.
HDMI 1.1 and later all permitted multichannel hi-rez PCM.
However, Denon's justification for limiting the data rate over HDMI is that they offer a superior interface by sending DSD over DenonLink (although one might debate that one should be able to compare them on an equal footing). Marantz maintains that they have focused their energy and intellect on providing superior analog output (but, again, one might argue that a better HDMI output would offer a valid comparison).
The importance of hi-rez PCM output from SACD via HDMI should not be minimized because modern processors will probably begin to lose DSD capabilities as well as multichannel analog inputs in the near future.

Would this (optional DSD to high-resolution PCM conversion) perhaps be new feature on the SCD-XA5400ES 'Mark II' about to be expected?

Well, here's the breaking news: The present 5400 will do this if the processor will send the proper EDID. Didn't work with the Classe but does with the Arcam and Meridian. Who knows with what else!?!?!
